Does it come in the box?

ALL Funko POP toys come brand new in manufacturer packages unless specifically stated in the sales page or there is a note from a specific seller saying otherwise.. If you EVER see a POP out of it's box, it's simply to show figure detail.

Does it come with a pop case?

It comes in the factory package. If by 'POP Case' you mean clear protective case, than no...those are sold separately.

Does it come in a clear box to prevent damage while shipped

All of mine are packed inside a 7x5x4 inch box which is slightly larger than a Pop to prevent damage. Amazon will then package this inside one of their boxes with air pillows from what I have heard back from customers. Easily 95% of my pops arrive without damage
