Should control joint cuts be filled with this product prior to expoxy finish or is it best to just let the epoxy finish fill them in?

Nether. Any movement in the control joint will crack the filler and/or the finish. I would install the epoxy finish then fill the control joint cuts with a flexible caulk.

You suggested not to use this on a wall but the item is called “wall surface repair” so can you explain.

I purchase the concrete surface repair kit. If its concrete you can use this product. Do not use this on drywall. This product is designed specifically for concrete crack repair.

Instead of painting, can a dye be added to it while mixing?

For the amount of pre work need for this product to work and cure property, I wouldn't mess with additional mixtures. If really needing to die it a different color tone I could contact the manufacturer directly. Good luck
