It is possible in your application -- a very low load on the batteries -- it is possible that the higher voltage is affecting your electrical circuit somehow. I've never run into this but it is possible. Physically they use the same physical case (50mm long, 14mm diameter). But I have seen some designs where the designer got cute and tried to mask off the + battery terminal using barriers to protect from reverse polarity. The result is sometimes the + battery terminal doesn't make contact with the + device terminal. If you're really intent on using the Lithium batteries, I'd recommend checking out those two scenarios.
